With 2 IDE hard drive install, windows 98 installed on the second (D) drive
Installing FreeBSD on drive (C). The boot manager does not see drive D

This appears to be more a question than a bug report. If this is 
still a problem, write to a mailing list (preferably questions@freebsd.org). 
If you really intended this as a bug report you need to supply A LOT 
MORE information on what you did and what HW you have.
