The file lib/X11/fonts/local/fonts.alias is a database for X11 bitmap fonts.  
A X11 bitmap font which is installed in lib/X11/fonts/local will register its short font names to fonts.alias. 
Some ports handle this file in pkg-plist.
Old-styled ports system ignores and the pkgng reports conflicts.

Fix: 

Remove "fonts.alias" from pkg-plist of the following ports:
japanese/elisa8x8
japanese/k10
japanese/k12
japanese/marumoji-fonts
japanese/kanji18
japanese/kappa20
japanese/monafonts
How-To-Repeat: # pkg install ja-monafonts
# pkg install ja-marumoji-fonts

It might help to provide a patch (don't forget to bump port revision).  

What port 'owns' font.alias then?  No port?

No patch, no response, no idea if PR is still valid.  Reopen if something changes.
