This is a pesky one.

It even goes so far as to make it so I can't use the X environment outside.

I am using i3 (tiled wm). I do notice this starts happening when i move my mouse outside the VM and use the Ctrl key.

Kubuntu has 17.10. Is this still a problem in this version? Or is it overcome by events and can be closed?
