What version of gnome? (pkg info gnome\*)
Can you provide the package that installs gconf-sanity-check2?
# locate gconf-sanity-check2
[List of files with gconf-sanity-check2 in them]
Find one in "/usr/local"
# pkg which /usr/local/... (The file path found above)

How was gnome installed? packages or ports?

It seems that the current libxml2 version is libxml2.so.2 so it is unexpected that something seems to be linked to libxml2.so.5.

It seems you have stale packages installed. libxml2 doesn't install a libxml.so.5 anymore since April 2014. Can you update your ports/packages and report if that helps?
