Already exist many solution to make base system packages:
https://github.com/z0nt/pkg
https://github.com/olevole/base2pkg
I think will be good move all third-party software to port/STABLE:

https://bugs.freebsd.org/bugzilla/show_bug.cgi?id=200259

and install/update them as ordinary package, it's solved:

Duplicate(same package of base and from ports system)
Security in source tree
Maintainer live(everywhere is same version of package)
Duplicate in source tree 
and many more.
