this port should go away. You can get the linux executables to run if this port is NOT installed, and you reset the project, after deleting the app_info.xml.
How do you install the Linux seti@home executables? Using the Linux BOINC version or the FreeBSD one?
FreeBSD one. Make sure you have linux emulation and a linux_base installed.

Manfred Antar has given me the recipe to create a FreeBSD native setiathome binary. I'll update/rename the port instead of nuking it. Will require a net/boinc-client version bump / modernization, which I was planning to do anyway.
Makefile shows: PORTVERSION= 8.00 It is done, I think this could closed.
