The patch looks fine to me, but one question left:
Version 5.0.251.0 is no longer downloadable from the homepage. When looking at the download dir i can see versions ranging from 256 to 260, all published in July. Did this port have such a high number of versions or is this just an exception and an update to the newest versions should be considered?

Yes, I think I'll update it to 5.0.260.0. The version 5.0.251.0 is available from my homepage as you can see it in Makefile's MASTER_SITES.
The sources  disappear soon and maybe the users who uses quarterly branch of ports tree can't find source and can't build the port - this is the reason why I mirror some versions into my homepage.

In some minutes I'll provide the updated patch.

I'm not familiar with the port, so maybe its a user error. But after installation of the port i tried to start it and it fails:

$ geogebra 
/usr/local/share/geogebra/jre1.7.0_45-i686/bin/java: error while loading shared libraries: libjli.so: cannot open shared object file: No such file or directory

Any idea?

Did you read pkg-message (I think about "pkg info -D geogebra")?
