I just installed the latest mariadb103-server-10.3.8_2 via ports in a fresh 11.2 jail and wanted to change the log file from the datadir to /var/log/. I created a my.cnf file in /usr/local/etc/my.cnf and put the
[mysqld]
log-error=/var/log/mariadb.log
however, the variable log_error inside mariadb did not change (other config variables worked) with global_value_origin == CONFIG
I had to move the my.cnf to the datadir, there it did work.
there are no other my.cnf files on the server.

Hi Lorenz,

Can you check if this was fixed for you in the 10.3.10 update of the port? It fixes the locations of config files (/usr/local/etc/my.cnf wasn't used)
